- Build Dense cloud, reuse depth maps
It isn't too hard to clean up, but annoying cleaning fluffy fringing that was masked. They also make up 70% of the scene!
Should I be generating new depth maps when building the dense cloud?

You might want to try different filtering mode on the dense cloud (but that would mean new depth maps).

I'd really been hoping to avoid recalculating the depth maps, but just finished re-running and surprisingly I didn't seem to lose any detail by setting filtering to agressive.
Think if I'd remembered to tick "calculate point confidence" and then filtering, it wouldn't have been a problem.

well, you can try now select dense points by mask and crop.
select by colour in your very case could also have good results.

I had same problem, now I try to build mesh from depth maps to see differences, I'll share result ASAP

The masks are used during the depth maps generation. If they have been applied after the depth maps are calculated and the old depth maps are being re-used, the masks would not be applied.
