Yes, I am using geo-referenced GCPs. I have come across the USGS 1950's air photography at http://earthexplorer.usgs.gov for my community and have downloaded almost everything they have. I am also scanning the imagery that we have collected over several years (1970's, 80's, 90's, early 2000's). I am using GCPs that I can properly identify in present imagery to the older imagery. I'm not a photo-scientist and I don't expect to get anywhere near 100% accuracy. I am creating this for "display purposes only".
I am also proficient with ESRI's ArcGIS software and am using a self-developed workflow to create my GCPs in ArcGIS and export them to Photoscan. I'd be happy to elaborate if interested. Most of my work is along the ocean and I have lots of 0m elevation GCPs. For GCPs that I can't find an elevation for, I usually use Google Earth's elevation. I'm creating (in GIS) and aligning (in Photoscan) all my GCPs in NAD83 UTM 5N.

Make sure to go to the content tab and turn on and off layers. I have several images stacked on each other.
