General / Align RGB with Multispectral Sequoia

Hi,
I have tried to create a project with multi-folder approach where RGB images from sequoia are in one folder and multispectral images are in another folder.
However when trying to create an orthophoto because the monochromatic multispectral images have different size than the RGB images, orthophoto build fails due to size mismatch.
Is there another way to align RGB and the 4 band monochromatic images so that in the end we can create either a 5 band multispectral using the blue from RGB and the 4 channels from monochromatic or at least align the two sets of images in the same process and then export two orthophotos one from RGB and the other from multispectral.
The RGB lens seems to be also significantly different from the monochromatic images which creates a problem if each set is processed seperately.
