General / Point Align not working.. or I'm doing it wrong!

Hey Agisoft Forums,
I've been trying to point-align all the my individual chunks (Different expression per chunk) which are a part of a FAC project but they aren't coming out well..
So I've reset the transforms of all the chunks, set my alignment and scale for my first chunk then opened 'Align Chunks' under the 'Workflow' tab.
I've double clicked on my first chunk so it's in bold text and so its the reference. Then selected a few additional chunks to be aligned (to the first chunk hopefully).

Now when the process has run, my first chunks alignment has been reset and only 1 or 2 of the chunks have the same (bad) alignment as the first chunk.
Here Chunk 1 and 2 are aligned together (alignment has been reset though) and now Chunk 3 and 4's alignment is completely off

Any Ideas?
I've also tried Camera Alignment but the actor still isn't perfectly aligned as they have moved somewhat in between shots; am I right in thinking that point alignment should align all the chunks perfectly?
