For that type of money you could buy a Dell precision workstation refurbished in eBay with dual Xeon and 512gb of ram. Buying new is a waste of money.

It sounds like you're making an error in the proccessing, there should be no issues like you're describing. Ignore Alex's post above, he's trying to sell you something. PPK is not needed and Agisoft does a great job.

I know the documentation isn't very good a few questions though:
Have you disabled the photos coordinates but unchecking them in the reference panel?  Do a low quality alignment, create mesh, pick control points, uncheck cameras, optimize and then do higher quality alignment and build. The issue may be the assigned default accuracy is still to optimistic and Agisoft of holding that weighting in the final adjustment



Also, you will see an error due to you working on orthometric height and the planes capturing either AGL or ellipsoid heights. Pay close attention to the coordinates in the reference panel.

New WGS84 realizations are coincident to ITRF realizations to within 10cm, older pre-95) are within a meter. Assuming they are using anyn modern realization, transformation parameters don't even exist, they're assumed to be identical.

All that said, the error caused by using a 25 year old realization is far, far less than the error of auntonomous GPS or drone grade GPS.

What problem are you trying to solve exactly?

I have to tell you, but you're using the wrong technology for this problem. I think a mobile laser scanner would solve your problem more easily.

Why would you do that?? If you have purchased a Matterpak and have the XYZ file then you already have the OBJ mesh. If you want to play with mesh generation use meshlab and focus your efforts on exploring the Poisson Surface Reconstruction. A

What are you trying to accomplish?

Right click surfaces from the toolspace and create surface from DEM.  Alternatively just export a point cloud in. LAS format and read it in as a point cloud.

I have approximate 300 ultra high-resolution images with 60% forward and sidelap. The imagery has a 5cm resolution and I have processed it at 100% UltraFine settings, however the output quality is low. Many objects do not appear in the final point cloud that are larger than 5cm, which makes me think the software doesn't handle these images properly.

One image resolution is approximately 11000 pixels by 12000 pixels.

Any ideas?

If you knew the true values of the camera positions yes, it would improve the quality of your vertical results.. but at the scale you're working at, you would need to know the positions at the millimeter level. That doesn't say practical. I would recommend a LIDAR solution to modeling this small of feature.

This is not easy. You could "fake" GCP coordinates across the area using a simple tape measure.

For example, It you start at the tip of  one cone and call that point 1: located at 0,0,0 (X,Y,Z). Then measure a distance to other lower cones and estimating the up/down distance with a tape measure and level.

You would assume and X/Y orientation along the distances measured.

In other words:

point 1: located at 0,0,0 (X,Y,Z)
then measure a distance to another cone and assume that is in the Y direction, resulting in:
point 2: located at 0,delta Y, delta Z
point 3: located at delta X,0, delta Z

Not easy.. like I said. GCPs measured with a total station would be the best method.
