CPs wil help but need a lot of them. the 20% overlap can be sometimes OK sometimes, when cannot get good points detected, can be very problematic....

what camera+lens you have ? what GSD you get on the dataset ?

simple solution is to fly in 150-200+m altitude because in 100m height you get intro repetitive structure problems. getting higher will help to align it.. 

If can send me say 20-100 images on muzeumhb@gmail.com and will try different settings on the data, what could help to align even this ones....

can post screenshot of the utilization CPUs when aligning ??

if have real 36 cores and 72 with HT then using "JUST" the 36 cores is OK, as the HT can speedup max 10-15% in ideal cases AND when have 6-8 cores altogether.. but mostly and not only in agi it will decrease the speed of sw. Having many cores is not every time the best solution you get intro problems with efficiency of CPU buses and etc...

Highly recommend DISABLE Hyper Threading  in BIOS on this 36 real core sytem !!!

wha t windows are you using ? you need  the Camera codec pack from Microsoft http://www.microsoft.com/en-us/download/search.aspx?q=microsoft+camera+codec+pack

or install the Driver for you cam by installing  SONY software....

system need the drivers because very RAW format have some specific coding that need be added to system so any sw can read correctly the RAWs

Just run some small benchmark and see the task manager if all cores are used.

Have dual or Quad CPU setup = what CPUs ?
What sort of Windows you have there ? = because win have limitation on max cores per system

Thanks for the responses guys - very helpful.

@dcm39 that's very interesting - I believe the medium / low accuracy settings downscale the images before alignment, so that would be eliminating some of the smaller features.  An interesting approach for some homogenous imagery with small feature scales, although after running a lot of different jobs through low and high accuracy alignment I've more often found the low accuracy settings to provide worse alignment (more holes).  This could be a backup approach for when the high quality alignment fails, so will keep trying in the future.

@wishgranter great recommendations - using 40k key and 10k tie worked a charm:

No  its  not proportionaly depending on scene and etc, its a  hard earned knowlege what to set to get best results...

set 40k  and 10k in preselection and get GOOD results on HIGH,  trying to detect  HIGH  point value will force to use even "weak" points = worse results.. try it and report back
