I would like to highlight precisely these differences and whether this drone can be used for surveying tasks.
If your outcome is it can be used your testing is flawed, there is wayyy to much internal drifting to create data you can trust.
If you would shoot stop shoot for very frame, throw away the GPS data of the drone and rely only on GCP you would be able to get usable data, otherwise no.

You will never get anything usable from the mini. GPS accuracy of 10+ meters at least, rolling shutter, no time sync and massive internal drift. I don't understand why you are even using it for this comparison?

If you need assistance with the latter option, providing that you can import or draw polygonal shapes in the project corresponding to the areas of interest, please let me know.

can you send me a Python script to export a point cloud for the selected region (a polygonal shape imported to the project)?
I don't find that script on the Metashape Scripts GitHub repository.
No script needed for this as you can simply right click and select outer and inner for the shape and it will show up in your export box and only export the inside or outside of the selected shape/shapes.

Are you exporting and importing in local coordinates or are you using different coordinate systems to export and import in local again or the other way around?

Make sure "transform to pinhole camera model" is checked and "Transform to initial calibration" is unchecked.
