Alignment of chunks

Hi all,

I am having issues with chunk alignment and hoping someone might be able to help.   

My imagery has been collected in two lots of photos at 90 degree and 40 degree of the same scene

I have attempted to align them all in one go but have not had success.   

Instead I split them into chunks and then merged based on markers (my GCPs)

However, when I look at where markers are placed on the resulting point cloud they are about 1.5 meters out

Alternatively if I re-do the marker placement after merging chunks it results in a heavily distorted point cloud.   

I want to use both  sets of photographs to get a better orthomosaic as an end-point.
