Selecting regions to be used for alignment between chunks

Hi

Is it possible to isolate regions of two difrent chunks to be used to match the alignemnt between them. I basically only want thoose regions to be taken into acount when point alignment is done for the chunk alignment, ( since other parts of my chunks are moving ). If not , a feature like that would be awsome.

Can be done by masking, but a strighter method would be welcome.
