Importing Markers: local coordinates vs assigned coordinates

I am using Metashape to create DEMs and orthomosaics of beaches from aerial images collected on a DJI Phantom 4 drone. We use GCPs and work in NAD83 UTM and NAVD88. When importing markers, is there a difference between using local coordinates or specifying the aforementioned coordinate system.  I have been using local coordinates and then specifying the horizontal and vertical coordinate system in ArcCatalog. Does this make a difference in processing?

I can't speak to ArcCatalog, but typical workflow in MS for us is to import and align cameras (images) and then to convert from WGS84 to the CRS used for the GCPs.  Then, bring in the GCPs.
