I'm also working on micasense rededge data of around 1200 hectares but the orthomosaic color results are out of balance and I'm worried about the NDVI results as well. And in the process I have done a reflectance calibration.

It looks like illumination varied drastically during the flight. Did you have clouds moving in and out? Are you using the downwelling light sensor? You need stable light conditions to get meaningful reflectance/vegetation index values.

Given that most of the images appear to be under cloud shadow, my advice would be to use the "Assign Images" tool to try to exclude any images with direct light (sunny images). To my knowledge, the downwelling light sensor works best under diffuse light so that is your best chance at getting a consistent calibration across the map.
