Hole filling and cleaning up of human skull

Hi there,

on my last archeological excavation, I took some photos of a skull. I took three sets of photos, so I could later merge the chunks into one complete model.
So far so good, but now as I have processed my chunks and merged them, I sometimes get holes in my model. I don't know why, because in the chunks itself there are none.
Is there a possibility to fill them later when merged into one model? When I try to use the tools, it just looks as shown in my screenshots.
And how can I clean up this random looking artifacts (pieces of mesh that are not really attached to the model)?
Last question would be how can I avoid this blury textures?
Sorry, my questions are probably pretty basic, but I never worked a lot with merging before.

It's a bit hard to tell the exact cause of the problems without seeing the whole dataset.
But one alternative approach would be to create masks within the individual chunks after mesh reconstruction and basic  mesh editing (Tools -> Mesh -> Generate Masks), create a 4th chunk with all the images and import those masks from the 3 chunks.
Then process that 4th chunk (alignment and mesh reconstruction); this solution bypasses merging chunks.

Blurry textures: seems to be that parts of the skull images are out of focus (probably due to small depth of field?). The blurry parts of the images would also need to be masked.
Tools -> Mesh ->Generate Masks ->"Mask defocus areas" usually does a pretty good job.
