Chunks flipped after align photos

After breaking the project into chunks, the first two chunks align with the symbol [R] next to the chunk, and two of them align without the [R].  After creating the dense cloud, the entire region is flipped for two of the four chunks, and the chunks do not align.  All chunks started with a region where the cameras are pointing down with at least 3  markers per chunk, but after the align-photos the chunks get flipped. What can I do to stop it from flipping two of the regions on these chunks? Why is it doing this when the regions are assigned with photo positions and marker positions set correctly before the alignment takes place?

Chunk alignment should be performs after the cameras are aligned in each chunk.
