how work with NIR images??

I am thinking to work in the next weeks with a customize camera and normal camera

first S100(NIR,G,B)
second S100(R,G,B)


What i don´t know is how to build a align/3d model/ortophoto/ with both cameras

I mean:
I will do 2 flight, first flight with one camera, second flight with the other camera.

So at the end i want: 2 bands (NIR and Red) to could do the NDVI with other programs

How to extract those bands from the original photo of these cameras?
If i have these bands....how to process them with the agisoft?
