thsi is what ia ma doing with some success
Proces the images out of camera in agisoft as per documentation
export a jpeg (with world file if you want to laod into a GIS program)
process exported jpeg to NDVI using Fiji/imageJ  or a raster calualtion in ESRI / QGIS /Globalmapper
go to flightriot for info on fiji/imageJ (http://flightriot.com/imagej-fiji/)

thanks very much.

currently I use a similar procedure. It would be very useful if the Agisoft incorporate a raster calculator to work with such images, like having pix4d

Hi Flying Ant,

I notice that we almost use the same method to process and index our images, so probably that you can help me?

I already use pScan for ortho, fiji for NDVI (with the Ned Horning plugin / Chris Fastie LUT) and qGIS for GIS and this is really great, but my problem is, I would like to
 - export georefferenced jpeg (or other light img format),
 - making the NDVI process,
 - export the NDVi image with the georef data and
 - import it in GIS software  for making map/NDVI representation (now i'm using qGIS, really slow, this is why i'm looking for jpeg or light image format!.

When I export geotiff images, Fiji don't want to open it (geotiff) maybe cause it's to big and Fiji don't like transparency neighter, so it would be best to export images without transparency.

Any tricks for that? And are you using a GIS software for layering image with any kind of map?

If you want, you can contact me at admaltaisATgmailDOTcom

@Sultan: You should take a look at Ned Horning plugin/Chris Fastie LUT for NDVI, it's amazing!

Cheers
Alex
