I'm working with georeferenced photos. I've noticed when Agisoft aligns photos to create a point cloudn, it sometimes adjusts camera positions so that the resulting position has moved by more than the specified accuracy. This also results in incorrect looking models.

How can I stop Agisoft from "correcting" the locations past the accuracy that I specify?

Have you ever considered that the inital specified coordinates aren't correct within the specified accuracy?
