Please check that  you have version 1.2.5 installed: http://www.agisoft.com/downloads/installer/
And setting accuracy is available for markers from the Reference pane only, not from Workspace.

mhh need to check it. Im currently working on the computer of a friend who has a licence for 1.1. Dont know if he can upgrade

The license keys are valid up to versions 1.9.x, so you can ask your colleague to download the latest release and install it over the actual version. License information will be kept.

thanks for info. Unfortunately we need the admin coming back from holiday since we dont have the rights for software installations... can we do something else in the meantime to fix this issue on 1.1?

I can only suggest to take the elevation levels from Google Earth and apply Geoid - Ellipsoid height corrections for the altitude values.
