large project with endless time process

Hello,
want to digitize an archaeological site, so i took a huge number of photos (45000) for 1 hectare site surface
i use a computer with 32 giga of ram and nvidia gtx 960 graphic card
the process of aligning photos  is takinig a long time.
i m wondring if there is a solution to work by parts and assemble the model after .

Wow, that PC will run forever. Wouldn't it be better to have a smaller set of photos with a lower quality in return? You could take them by a multicopter sothat it would speed up the process of aligning enormously. The question if how detailed has the scan to be.
