Merging Chunks

 I am having problems with merging chunks.

I have a total of approx. 2000 photos. I broke them down into 4 chunks (so 500 photos each). Everything worked properly, the only problem is that when I tried merging two of the chunks together, one was higher (elevation-wise) than the other.

How do I remedy this? Should I simply merge all chunks together at once? Or one at a time?

Which information you are using for georeferencing of the chunks and how big is the elevation difference?

 Each photo has fairly accurate co-ordinates in the meta-data. And the elevation difference is about 40-60 meters.

I have had this problem before with merging chunks. And I did figure it out. It was a simple solution but I haven't been able to replicate it.
