Orientation and wrong hemisphere

Hi, I am in Swaziland and we use the Cape Datum with a Transverse Mercator projection. This involves the use of a South Azimuth where the coordinates increase South and West from the 0 deg being south. This is also the same system used in South Africa except the use the Haartebeeshoek datum but this is not my problem. When I bring my Lat/Lon in for the camera positions I set the Easting to Longitude (e.g. 31.224) and the Northing to Latitude (e.g. -26.512..). When I convert these coordinates to the above datums (either one) it converts the coords and they look right but they are increasing in the wrong direction and the image is mirrored. This is confirmed by me exporting an orthophoto and trying to bring it into Global mapper. It is in the wrong hemisphere. In other software we simply change the sign of the imported coordinates. Will this work in Photoscan and if so is there a function to change signs or do we have to change them prior to importing?
